It was originally hygiene so that if you have a cough or a cold you dont give it to other people.
But in 2003 a new mask came out for hay fever sufferers and lastly Public Transport is very crowded in the rush hour in Japan so many people wear one going to work hoping it will stop them catching somebody else's cough or cold.

@Katana Guitarist That maybe because of several reasons. If you check the 2012 NHK artist documentary, the 3 members who are going to sing (except Rina) at Budokan wore masks from their arrival at the venue until leaving the dressing room. My speculation is they don't want to breath in cold air. That is probably not a good thing for singers.

Also, because the wearing of the masks has become commonplace, celebrities who want to walk around in public without being disturbed will often wear them because it preserves a bit of anonymity.
